SGD Help: Chromosomal Features Table

Contents

Description

The SGD Chromosomal Features Table helps researchers find and retrieve DNA and protein sequences from the systematic sequencing project. This table shows the beginning and endpoints of ORFs, other sequence features, and segements. Examples include the segment E15, the gene ACT1, and the ORF YHR023W.

Using the Chromosomal Features Table

The first column in the SGD Chromosomal Features Table is the name of the feature (an ORF or another genetic element, such as a tRNA, RNA gene, Ty transposon or LTR element, rRNA or snRNA). Next are listed the feature's beginning and ending chromosomal coordinates. Whether the feature is encoded by the Watson or Crick strand is indicated by a "w" or "c" in the "Strand" column. The DNA or protein sequence of the feature (plus flanking sequence, if desired) can be retrieved in a variety of forms by clicking on the blue "Gen/Seq Resources" listed under the "Retrieve" heading. The "Info" option will lead to the locus information for that feature. Clicking on the "Physical Map" will show you the physical map display of that region of the chromosome, showing the overlapping lambda clones and cosmids. When an ORF has been shown to be a particular gene, the name of the gene is listed in the "Locus" column and is a link to the gene's Locus page. The "Locus Description" column provides a short description of the feature based on information in the SGD database. Unnamed ORFs with no information will be denoted "Hypothetical ORF."

If the sequence is a segment from a BLAST or FASTA search, the beginning and ending points of the gene with respect to the 10 kb chromosomal segment are listed under "Segment Coordinates." Note that if one of the endpoints is not listed in one of these columns, then the DNA feature is not wholly contained on that chromosomal segment.

Additional features to the right and left of the currently selected coordinates can be displayed with the "Retrieve Features Left" and "Retrieve Features Right" buttons. To retrieve the sequence of the displayed DNA or protein, or to view maps and other displays, click on the "Gene/Sequence Resources" link.
