Yeast GO Slims updated - September 03, 2009

• The Yeast GO Slims are sets of high-level GO terms that best represent the major biological processes, molecular functions, and cellular components that are found in S. cerevisiae. GO Slim terms are useful in mapping precise, "granular" gene annotations to more general "high-level" terms. These terms have been selected by SGD curators based on annotation statistics and biological significance. Recently, SGD curators reviewed the Yeast GO Slim terms and made necessary updates to the Process set, including the addition of seven new terms. No changes were made to the Function and Component sets of slim terms.

Enhancements to GO Term Finder - August 10, 2009

• SGD has included two new options in the GO Term Finder, a tool for finding significant GO terms shared among a list of genes.
  • Name your analysis/search: allows naming of searches in order to keep track of results when performing multiple GO Term Finder analyses.
  • Calculate the False Discovery Rate (FDR): calculates the FDR for each term, indicating the expected proportion of false positives among the set of significant results.

SGD links to Genevestigator - July 1, 2009

• A link to Genevestigator, a reference expression database and meta-analysis system, has been added to the Functional Analysis pull-down menu on Locus Summary pages for all chromosomal features. The link provides direct access to the meta-profile mutation tool expression summary, which displays the relative expression level of the chromosomal feature of interest in response to mutations or other genetic modifications in the genome. This provides a tabbed entry point to view expression summaries created using other Meta-Profile Analysis tools. There are currently 1,794 yeast arrays available for query at Genevestigator. • An article describing SGD's new mutant phenotype curation system (HTML | PDF) has been published in the inaugural issue of the journal Database: The Journal of Biological Databases and Curation. New SGD Tutorial developed by OpenHelix - March 25, 2009

• OpenHelix has released a comprehensive SGD Online Tutorial that describes many features of SGD and is freely accessible to users. The tutorial discusses organization and navigation of the SGD site, with particular emphasis on the Locus Summary pages. It explains SGD search tools and how to perform different kinds of searches, as well as some of the many internal and external resources accessible from SGD. Slides and exercises are also available for download. The SGD Tutorial is part of a larger suite of Free Tutorials on Model Organism Databases developed by OpenHelix and funded in part by NHGRI.

SGD links to UniPROBE - February 3, 2009

• Links to the UniPROBE database, which displays DNA binding specificities of known and predicted transcription factors, have been added to the "Interactions" and "Functional Analysis" pull-down menus on the Locus Summary pages of 89 known and predicted S. cerevisiae transcription factors described in Zhu et al., Genome Res. 2009. Curation Focus: Ribosomal Small Subunit (RPS) genes - January 30, 2009

• Ribosomes are highly conserved ribonucleoprotein (RNP) particles, consisting of a large 60S subunit and a small 40S subunit, that perform protein synthesis. As part of the GO Consortium's Reference Genome Project, GO annotations in SGD for 56 genes encoding the 32 proteins that are part of the ribosomal small 40S subunit have been recently reviewed and updated.
